My theory is that he is a Reptilian, and Reptilians need humanity isolated, so thats why they dont want the Combine to take over humanity. And reptilians have their own interdimensional agenda, and are not compatible with the Combine (aka borg).

also in the half-life opposing force manual, there's a log that mentions a man with a breifcase, marked march 7th. "I finally saw the government guy today. i'm not sure he is a g-man, but he was wearing a really uptight suit and carrying a briefcase. He looked more like a lawyer or insurance agent to me."
